I think that you are betwwen the nexus site, NMM, and the actual game. Although to be true, I do have desktop icons for Oblivion and another for Skyrim.

If that is what is happening then it is not a problem with Skyrim. The Nexus site may be having problems, or they may just be overloaded with people trying to download stuff. Ok, I checked the little box at the bottom of the game selection dialog a long time ago, so I don't even see it anymore - I start up NMM and it goes right to the main window with Skyrim already selected.
